Even the creator "doesn't know". In the Japanese, Crona is referred to in gender-neutral terms. But the only widely accepted gender-neutral pronoun in English is they/them/their, and, although singular they has existed for a long time, it's not common a lot of people have a problem with it, and it was even less common when Soul Eater came out. So when they translated the anime, they went with he/his. According to a tweet, they felt that was the most gender-neutral because we use the term "mankind" (although "humankind" is growing in popularity). As an andro-centric society, masculine is often as close as we get to gender neutral.
